In Super Mario World, the music right before you fought one of Bowser's kids, when you're going through the castle, that was some great stuff.

The final boss battle for Act-Raiser.

The boss right before you fight Death Adder in the first Golden Axe (I think he was a fake Death Adder or something).

ANY boss battle in Darius Gaiden.

Wizeman's music in NiGHTS.

All I got for now. I always paid attention to the music in video games growing up so I'm sure I'll have more later. :D

Magus' Theme from Chrono Trigger. I mean, I haven't played the game so I wouldn't know if it counts as a boss theme, but it's schweet nonetheless.

I quite like Super Mario Sunshine's boss theme too.
