I'm just gettting back on board Flash after a long absence. Started with the current issue 231. Today I was browsing back issues from the last month or two at my local store. They had All Flash #1 and the last couple issues of Flash Fastest Man Alive.
In flipping through them I see All Flash kind of bridges the gap and returns Wally West to the story. Was Flash:FMA running side by side with the regular Flash comic? or was Flash:FMA just a mini-series? was the regular Flash series on hold during this period?
Just trying to get up to "speed".

The Flash in Flash Fastest man alive series is Bart Allen , aka Impulse aka Kid Flash. It was supposed to be an ongoing title.
Basically , DC decided to experiment with Bart as the flash after Infinite Crisis as Wally & teenage Bart went into the speedforce and only Bart came back , older. However , it backfired bigtime when sales flopped for the new flash , people did not take to Bart so DC decided to cancelled the new flash title as well as kill Bart off and bring back Wally. Wally came back actually in the JLA/JSA/Legion crossover at the same time that Bart was killed over in the last issue of the Flash : FMA. In All flash , it's basically a wrapping up of the death of Bart and deals with the return of Wally & such.

It was basically cancelled/ended. Few people believe that DC actually had plans to continue Wally West's FLASH series after issue # 230 was released at the end of 2005.

THE FLASH: THE FASTEST MAN ALIVE should have been given some more time to grow on the audience. The first several issues were poorly received because the initial writing team wasn't capturing the audience's imagination, but after a new writer took over, things were looking up. The most sour note for most fans is that Bart Allen has been removed from the equation. People in general seem quite happy that Wally is back, but not at Bart's expense.

FFMA was supposed to *be* the new regular series; while it lasted, it was the only Flash series published. As marshal99 said, FFMA flopped so they brought back the old series.
