It seems to me that the Mother Brain Samus faced in Super Metroid is pretty much the most powerful opponent she's ever had. Hundreds of missiles, super missiles, charged shots, and everything else didn't even phase it. It killed one invincible Metroid, and it's got the hyper beam too. It also displayed some regeneration.
Could Metroid Prime take it?
