I don't know if this is quite in the category of fan feuds, but Coke vs. Pepsi is the feud of import.
And within Star Trek there seems to be some TOS vs TNG rivalry
Clerks II joked of a Lord of the Rings vs Star Wars feud. I don't know if this really exists or if Star Wars fans have accepted that their trilogy has been supplanted by its clear superior.

There's Pirates VS. Ninjas of course, but that's not so much a fan feud as a case of the irresistible stupendous meeting the immovable awesome.

Oh, yeah. That exists.
Fans of the new haven't seen the old yet are still certain it blows in comparison.
Fans of the old have trouble accepting that it probably blows in comparison.

Yes, they were horribly angry that Mass Murdering Psycho Hal Jordan was removed from his position as Earth's Green Lantern, and hated Kyle Rayner on general principle, without even giving the poor guy a chance. He wasn't Mass Murdering Psycho Hal Jordan, so they didn't want to know.
They were the ones who were essentially responsible for DC caving in and bringing Mass Murdering Psycho Hal Jordan back from his well-deserved exile, through threats of violence and generally being complete bungholes.
Fans of the old have trouble accepting that it probably blows in comparison.
I suspect they'd be more accomodating if Dirk Benedict was a guest star, like Richard Hatch. Can't go wrong with a guy who used to hang out with Mr T, after all :)

Eh, I can see the benefits to both (hell, the movie was going to do both, originally - prototype control devices that he would wear around his wrists were actually made, but never used). I didn't agree with them giving Peter organic webshooters in the comics, certainly, but I can see why they did it.
And to make death threats.
Indeed so. And people say I take my comics too seriously...

If we're gonna go there, the fans of atheism and the fans of theism tend to have a go at it now and then.
Nowhere near as heated or significant as Star Wars/Star Trek debates (which are silly anyway as Star Wars is far more like fantasy than science fiction)
Meanwhile there's the never-ending war between those who think Star Wars is fantasy and those who think it's science fiction.

Old-School Tomb Raider fans vs. New-School (Legend) Tomb Raider fans.
What's SO BITTERLY IRONIC about this inner fan feud is that people griped for YEARS about the gameplay getting stale. As soon as Core was taken off of the series -rightfully so, especially after the abortion that was 'Angel of Darkness'- and it was given to 'Legacy of Kain' devs. Crystal Dynamics -who promptly overhauled the entire series- a tond of people started crying and wanted Core's grid-based gameplay back.
And woe be it to someone who politely expresses their opinions in favor of Legend, mind you. At TombRaiderForums.com, you're given a Scarlet Letter if you even like Legend. It's usually the old-school fans who complain like babies
Oh, and while I'm on the subject...
Legacy of Kain fans vs. Tomb Raider fans.
Seriously, aside from the fact that CD hasn't made a LoK game since '03's Defiance, I just don't see why there's this vitriol for one another.
Never mind the fact that pretty much the entire original team behind the LoK series left for greener pastures after getting sick of the series (to boil it down to simple terms), but it's just pointless. And the TR fans rarely instigate any arguments, it's usually the LoK fans who do. Then again, that fandom is made up of weeaboo Anne Rice*fed vampire crap, so what do you expect. =/ Oh, and most LoK fans never even played a TR game either.
... Yes, I'm so bitter about my first and old fandoms. Go figure!
