If anyone read any early issues of Superman/Batman , im not sure exactly which issue but there was 1 issue with a 'supergirl' wearing a black t-shirt and red S-shield.. much like Kon-el current costume. Where did she come from and where did she go? i never saw her in anything but that issue!!

That was Cir-El, from Steven Seagle's run on Superman about three years ago. She showed up in the ten-cent issue that year and was used sporadically across the Super book alongside Natasha as Steel and Traci Thirteen as Girl 13. At the end of the arc, the future timeline she came from was erased and she only existed in an "alternate universe," which must still exist somewhere since she showed up again during Loeb's run on Superman/Batman with Linda, Kara, and Karen to rip Clark out of the Source Wall.
