I got to thinking about this, and these two men are very smart strategists who can outthink many of their opponents. Besides that Rock of Ages arc in JLA (which I don't think really counts, because it involved the whole league, and they never went directly at each other IIRC) has there been a time when these two went at each other in some direct way?

"No Man's Land" is what you're looking for.
Other encounters can be found in "Bruce Wayne: Murderer/Fugitive", the first arc of Superman/Batman called "Public Enemies", and a two-part crossover between Superman and Detective Comics from a year or so earlier.

The first arc of Batman Confidential is about Batman's first encounter with Luthor. Right?

Yeah, it happened in these stories. But if you are looking for a story where Lex and Batman/Bruce ouwit or out triumph each other like two Tycoons going head to head. I don't think there's one in existance. Though I wish there should be. I've always thought that Lex was a waste of a villain for Superman. And he would be a better adversary for Batman/Bruce Wayne.

There's the 3-part episode "World's Finest" from Superman: TAS. Lex and Bruce do business together on that episode.

Not really a battle of wits in that one, sadly. Lex just wants Bruce to sign off on selling their shared property to the Pentagon, and Bruce tells him no.

It's just one scene. The rest is fighting robots and the Joker. :)

Oh I love that episode! One of my favourites. Batman does pay Lex a visit during the night to warn him off from his activities. And Lex ends up trying to get the Joker to take out both Batman and Superman. A bit more complex than I am making it here.
Ironicly the episode is a bit more about Batman and Superman going head to head than anything else. Both over methdologies and Lois. Like two territorial alpha males. It also (for me anyway) provides one of the more flattering portrayals of Superman I have ever seen. He's not shown as a putz and actually doesn't allow Batman to boss him around.

Well JLA's Rock of Ages has a fine confrontation between Batman and Lex, because it's actually Bruce Wayne going up against the Bald One and not some anonymous guy in a batsuit. Ok, so it was immaterial in the end because the players on the board were suddenly replaced by Darkseid and such, but the initial plot of a conflict between the JLA & villains being perceived as a business takeover was cool.
well batman confronted lex about the kryptonite ring when lex was running for president..:\
