I say Vandal Savage by Darren Aronofsky and Larry Hama. Vandal Savage seems like he should be of Lexian Proportions in the DCU, but he ain't there. He should be one of the top 3 threats in the whole universe.

Vandal Savage kind of got one in that recent JSA Classified arc, but I would like to see him get a longer one like Lex got in LL: MAN OF STEEL where he rebuilds his criminal empire, with flashbacks to his previous adventures over the centuries.
I second the Prometheus and Hugo Strange love. Deathstroke used to have a solo series of his own, but it portrayed him as the protagonist so I would like to see one with his current persona of ruthless merc villain.
Two-Face, the Shade, and Braniac would be some good options. I would say Bane, but he's already had two one-shots from his POV, so that might be overkill.

Black Adam seems like one who could obviously support a mini, although he's not exactly a villian, and is already getting plenty of face time in 52.

There was an issue of Spectre that totally defined him and his worldview.
