I would like to know if the X-Men cartoon of the 90s follow the same storyline as the comic? I do know some storyline actually occurs in the comics but not sure about the other plots as I don't follow the x-men stories.

Yes, most of the stories were adaptions of many of Claremont's storylines. They made a great deal of changes to some of them, but they have a strong basis in many of his storylines.

See, it depends on how some similar it has to be to consider it the "same storyline." Because I would say no it didn't follow that much.
A lot of times it took the central idea of a comic storyline and changed almost everything else. Like with Days of Future Past, they centered it around Bishop rather than Kitty (and Rachel in the follow-ups). So I considered that a similar idea but a different storyline.
There are some that take an element from a comic story yet differ in a lot of ways. There are others that are have a different roster (and of course don't occur in the same roster) but have a good deal in common with comic stories. I think a few seasons in they began to draw on the comics more than in the beginning.

Yes, she absorbed the powers of Carol Danvers in the cartoon. There is an episode that explores this.
The series basically had a set roster, which mostly matched the 90s team. Larger story arcs, such as the Phoenix and Dark Phoenix sagas were rewritten, in some cases almost frame for frame, but using that team rather than those who were in the comic book. Some times it was as simple as sliding out Character A and replacing them with Character B.
The 90s series was actually very faithful to the ooks, as opposed to X-Men Evolution, which largely ignored all continuity in favour of somethiong of its own.

The show was also REALLY good at characterization, IMO. The way the team interacted, their attitude, their jargon and slang; i thought all of these things were explored very well and stayed pretty damn symmetrical ( a $#!% load more than other cartoons anyway.) The voices were perfect, and every season, the animation got better...(except the last season).
Anyway, to answer the question, Spoon Jenkins and The Sword is Drawn said it best. Some stories they would simply replace certain characters, and other times they would tweak the story significantly. The thing i liked was that the tweaked versions were still interesting. The "Age of Apocalypse"-esque episode with Storm and Wolverine married is one of my favorites, and it didn't even have anything to do with Apocalypse.
Another good example is the first episode. In the comics, when Jubilee first appeared, she DID run through the mall trying to escape mutant trackers, and DID run into the X-women Storm and Rogue. Differences being that the women also included Psylocke and Dazzler, and Jubille was not running from a Sentinal robot.

Jubilee's Fairy Tale Theater was based on Kitty's Fairy Tale Theater.
Personally, I liked Kitty's fairy tale version better.

I thought TAS Dark Phoenix saga was fairly faithful to the comic version minus Kitty Pryde, Nightcrawler, etc. I'm not sure how accurate TAS Phoenix Saga was.

Yeah, it pretty much was panel for panel the same as the comic. They even used the same characters in all the scenes except for the lack of Destiny (comic book character).
Interestingly enough, the fight in Rogue's mind versus Ms. Marvel where Ms. Marvel at times turned into a green/scaly creature was also taken from the comics.
I actually consider that one of my favourite episodes especially the resolution. You want Rogue to survive but at the same time, hearing Carol scream "You took my life away, you took everything!!!" had me shouting "kick her ass Carol!!!" at the screen.
Then Rogue finally capturing her and simply crying and saying, "I'm sorry, I'm so sorry" got to me as a teen.
