Well, I don't know about favorite, but I've certainly bought far more comics from Ebay than anywhere else. Although it's very hit-or-miss, you can often get complete runs from the 70s or 80s for a fraction of "guide value" (e.g. an entire run of Machine Man for 50c an issue; I think my local comic shop has issue 1 for $10 - $15). I would be wary of buying anything too expensive from an unknown Ebay seller, but for "reader" copies, you often can't beat it.
Otherwise, the consensus favorites seem to be Mile High Comics and Lone Star Comics. Mile High's prices are sometimes a little high but they have a huge selection and run frequent sales. They also often have cheaper prices on Ebay than they do on their regular website. Lone Star's selection is also quite impressive, they also run frequent sales, and their prices are usually a little less than Lone Star's.

I'm fond of http://www.mailordercomics.com/ for purchasing recent issues. Their discounts are great. For back issues, I like Mile High Comics.

That's how much I paid for BWS's Machine Man on e-bay.
I like e-bay for stuff I remember as good from the past. It's not too much, so even if I got it just to stare at the train wreck (Force Works), I can't complain about it not being worth the amount paid.

Another vote for eBay, but with the caveat that it's really addictive. Even if you're like me and really just want reader copies, there is an OCD nerd collector lurking just beneath the surface of the most casual of us and you find yourself putting together whole runs of stuff just because it's so cheap and easy.
Awful lot of fun, though, and you find all sorts of cool stuff you might have missed the first time around.
Retail I usually end up going through eBay as well, lots of retailers have "eBay stores" with better deals than on their actual websites. Especially for things like Essential and Showcase books. The alternative we use is Amazon, same reason.
