I know that realistically, cross-over movies won't likely happen given the fact that the rights to the various franchises are tied-up by different studios. That's probably the only real downside when it comes to Marvel licensing their characters for motion pictures (where as DC all falls under the Warner Bros. umbrella).
Having different Marvel characters cross-over with each other's universe has happened numerous times before. A perfect example of this is the Spider-Man animated TV series from the 1990s, which had the X-Men (the same line-up and cast as on their respective TV show at the time) guest star. The Spider-Man show also had Robert Hays reprise his role as Iron Man, for which he also did on the Incredible Hulk animated series that aired on UPN. The Incredible Hulk series had an episode where the Fantastic Four (with Beau "Mr. Fantastic" Weaver and Chuck "The Thing" McCann reprised their roles from the FF 1990s TV series) guest starred.
Some cross-over examples (as previously written out in animation) assuming they somehow could make sense in the motion picture canon:
*Fantastic Four (Jessica Alba, Michael Chiklis, etc. movie)/Daredevil (Ben Affleck movie)
*Fantastic Four/Hulk (Eric Bana/Ang Lee movie)
*Spider-Man (Tobey Maguire movies)/Daredevil (Ben Affleck)
*Spider-Man/X-Men (Bryan Singer/Brett Ratner movies)
*Spider-Man/Blade (Wesley Snipes movies)
*Spider-Man/Punisher (Thomas Jane movie)
*Blade/Punisher (since both are R rated)
*Fantastic Four/Ghost Rider (yet to be released Nicholas Cage movie)
*Hulk/Ghost Rider
*Fantastic Four/Spider-Man (as suggested on the "Secret Wars" adpation of the 1990s Spider-Man TV series)
