What exactly happened in John Byrne's last issue?

Are you talking about the circumstances that caused him to leave, or what happened in the issue itself?
Cuz beast has that second part covered.

Byrne's last issue technically was scripting X-Men (2nd series) #5 (http://uncannyxmen.net/db/issues/showquestion.asp?fldAuto=719).
Otherwise, his last issue co-plotting with Claremont was on Uncanny X-Men #143 (http://www.uncannyxmen.net/db/issues/showquestion.asp?fldAuto=305).

Kitty explains that she’s not “Kitty” but Kate, the woman Kitty will be in thirty years. She’s from the future. The X-Men believe the poor girl has snapped. Calmly, Kate tells Storm that the funny thing is future Storm told her that convincing the X-Men of the truth would be the hardest part. She continues that on this day, the new Brotherhood of Evil Mutants will get rid of presidential candidate Robert Kelly, alongside Charles Xavier and Moira MacTaggert. Kelly’s removal will set a sequence of event in motion that will culminate in the destruction of the world in a nuclear holocaust. She is here to prevent that.

(Though Jake V, what were the circumstances for his leaving the series? I never heard why he switched over to the Fantastic Four for.)

Byrne and Chris Claremont were no longer working well together. The two fought from the beginning, but after the Dark Phoenix story wrapped up (#137), they REALLY didn't see eye-to-eye anymore. Byrne basically wanted to write the X-Men himself, but instead of creating a pitched battle between he and Claremont, John quit the title to write the book he REALLY wanted to do---the Fantastic Four!
BTW, it's interesting you seem to like Robert Kennedy. Because I've always wondered if Senator Robert Kelly was meant to be a small dedication to Senator Robert Kennedy. And aren't they both senators from the state of Massachusetts??

I don't know, I mean, yeah, sure, the late 80's and 90's stuff wasn't his best, but most of the stuff up until just after Mutant Massacre rocked totally. As did his New Mutants from around issue 13-54. Also his Wolverine lmd. series with frank miller really was amazing.
