I figure we don't have to limit this to Marvel titles, just some of your favorites period. Here's a few of mine, off the top of my head:
Amazing Spider-Man (#19) Spider-Man and The Human Torch vs. The Enforcers and Sandman - Classic Stan Lee fun! I had to pick one from this era, so I went with this great battle. Love the banter between Spidey and Torch, and the Sandman is just such a cool idea for a villain. Love Ditko's artwork, too; just a really fun fight scene in a long line of fun fight scenes in those early issues of Spidey.
The Ultimates - Name one - Pick any fight in the entire series, and it's pitch perfect. The WWII siege, Ultimates vs. Hulk, Cap vs. Pym, Ultimates vs. Chitauri ships, Cap vs. Kleiser, Ultimates vs. Thor, Hawkeye vs. Enemy agents, SHIELD Reserves vs. Cap, SHIELD vs. Liberators... Beautifully choreographed and beautifully rendered by Hitch. What more can you say? Just can't wait to see what the next few issues hold...
New X-Men (#150) - The X-Men vs. Magneto - I know a lot of people complained about Magneto acting "out of character" during the Planet X arc, and I know it's all been retconned that it wasn't actually him-- but I don't care. This is just an incredibly brutal battle, and I wouldn't change a thing. Definately one of my favorites.
The Authority - The Authority vs. The Renegade Doctor - Okay, it's violent, perverted, and totally silly, but I just love it. Crazy widescreen action with the world's most powerful superteam up against the most perverted villain on the planet. The sheer creativity of the fight is just fantastic (The Doctor travelling back in time to molest one of his attackers so she becomes emotionally scarred? Now that's thinking...)
Hellboy - Hellboy vs. Grenier - The werewolf battle; one of my all time favorite Hellboy issues, which ends with a genuinely frightening battle. Just perfect-- "I hope that hurt."
The Goon (#5) - The Goon, Frankie, The Mud Brothers, Merle, Dr. Alloy, and Bruno vs. Zombies - Just a nice, old-fashioned team up. Big action, big laughs, and some truly great development for Buzzard; everything about it is just great (Although everything about The Goon, period, is just great!)
Batman: The Dark Knight Returns - Batman vs. Superman - Maybe my favorite super-hero battle of all time. Goes to show that "epic" doesn't need to mean large panels, big explosions, or full page spreads-- Essentially, it's two guys standing in one five foot space trading blows for about 8 pages, but it's probably the most epic, climatic, and satisfying battle in all of comics. It's the setup that counts. Perfect.

These are my favorite fights:
Dark Knight Returns- Batman vs. Superman- Unarguably the greatest and most brutal fight of all time.
Ultimates vol. 2- Avengers vs. Terrorists- Great fight, though I didn't like the anti-Cap with the lightsaber. It was great seeing the Hulk get involved and the return of Iron Man!
Watchmen- Watchmen vs. Ozymandias- Great dialog, unforgettable moments (Ozymandias catches the bullet)
Kingdom Come-Superman vs. Captian Marvel- Climatic moment in this epic series. Capt. Marvel frees all of the prisoners and when Superman comes to the rescue, Marvel mops the floor with him in the middle of a gigantic war. Superman wins in the end though.
The Flash- The Flash (Barry Allen) vs. Prof. Zoom- Zoom trying to kill Barry Allen's fiancee on his wedding day in a race around the world. Classic Flash and a climatic ending where Barry must make the ultimate decision.
Sin City vol. 1 Marv vs. Kevin (round 2)- Brutal fight with a disgusting ending.
There's probably more, but these immediately come to mind.

Not really a battle, but quicksilver vs Hurricane -or whatever his name was - in Ultimates 11 or 12, can't remember now. True meaning of power of speed wich is always underestimated.

I'll second that. It was one of those 'oh no he didn't, oh yes he did' moments.
I liked -
Morpheus Vs. Chorozon in the Sandman (forget which issue). Where he goes to Hell to get his mantle back. I expected a full on a throw down and the 'fight' was quite smart. it change my view of comics into the view I have to today of them being a valid form of literature.
Transmetropolitan #3 where Spider Jeruselum gets beaten by the cops but doesn't care, reminds me of Fight Club for some reason.
Ultimates #1 - The full frontal assualt on the german missle base. I'd fallen in love with Millar and Hitch by the time the end came around.
Ultimates #11 and 12, the big fight with the Chitauri was straight out of a hollywood blockbuster. Hitch should draw an ultimates movie (not Ultimate Avengers, propper ultimates!).
PVP #5 ( I think) The one with the role play. OMGROTFLMAO level funny. Something every geek should own.
Captain Marvel (Vol. 3) #7, where genis goes to Asguard and lays the smack down on their nordic arses.
Infinity Gauntlet, All of it, its one big superhero mash fest, the best Crossover ever IMO.

Ultimate Spider-Man: The rainy battle of Ult Peter Parker vs Ult Venom on the school grounds was pure sugar.
It had a very "Matrix Revolutions" feel to it which I thought was kickass.

Number 1 spot goes to ... Annihilation, the entire series. That war is awesome.
2) Thanos vs. The Elders in Thanos Quest
3) Thanos vs. The Marvel U in Infinity Gauntlet
4/Tie) Deadpool vs. The Avengers, and Deadpool vs. The Secret Avengers, (Deadpool 2, Avengers 0)
5) Ultimates vol. 1 #'s 11 and 12 with the Hulk vs. The Chitari

Squadron Supreme vs. America's Redeemers from issue #12 of the original Squadron Supreme miniseries. The fight had been building for 12 issues and does not disappoint. Friend vs. friend. Brutal, violent deaths. Lovers avenged. And the casualties all summed up in one page, just like you'd hear on the nightly news. A fitting ending to a masterful series.

5. Amazing Spider-Man- The Morlun battle. One double page battle spread made it all worth it....
4. JLA/Avengers- The Final Battle. Essentially what it was was a lot of heroes hitting a lot of villains. But with that awesome art.... it was absoloutely fantastic.
3. The Ultimates versus the Chitauri. Fantastic art, fantastic spreads, ultimate satisfaction.
2. Marvel universe versus Onslaught. Unpopular I know, but when I didn't know that those heroes would be coming back, when I was a naive young guy... that battle rocked me to the core.
1. The Ultimates vs the liberators. Pretty much what I said about 3 x 5350.

Just when you think it's going to turn into one of those cliche fights where the two teams keep dodging each others attacks and make up afterwards, they beat the shit out of each other. Hell, Warblade almost died.

Just a few that spring to mind...
Atom (with an assist from Green Arrow) taking down Darkseid
Dr. Manhattan vs. Viet Nam. Not much of a fight, but an incredible panel.
The Invisble Woman handing Psycho-man his ass (off camera. but just imagining it makes me wince).
The Hulk/Maestro fight in Future Imperfect. Brilliant.
Daredevil vrs. Hulk. I forget the issue, but Matt is trying to keep the Hulk occupied so that he doesn't smash his way through New York.
Oh and The Thing vs. The Thing, from Marvel Two-in-One.

I can't remember what the issue number was off-hand, but the issue of Simonson's Thor where he fights the Midgard Serpent for almost the entire issue without dialogue. It was awesome.

#380, "Mjolner's Song." That's on my list, too. (Though it goes best as a two-parter, with the all-dialogue issue before it.)
Other than that: I second (or third, or fourth) the DKR and Kingdom Come battles.
Supergirl vs. the Anti-Monitor, in Crisis.
The Battle of Calcutta, in the original Books of Magic miniseries. (Which is cheating, kind of, since we never actually see it. But Gaiman describes it so effectively that I feel like I have.)
